It is certainly possible to call the Taverna workflow engine from within 
an application.  You could either embed the engine within your 
application, or (in my opinion the better solution) to call a Taverna 
engine running on a server.

Are you interested in Taverna 1 or Taverna 2 workflows?

You can adapt your calling interface from the Taverna plugin.

We also have an alpha Taverna 2 server that you could try if you want. 
It has an example Java client.

You could also use the Taverna 2 platform to enact the workflows - see 
http://www.mygrid.org.uk/tools/developer-information/taverna-platform/
