I was checking the system logs and found the following messages from around the 
same time as the workflow started failing:

Nov 23 00:44:02 floss /usr/bin/java[71802]: SessionGetInfo(0xffffffff) -> Mach

Nov 23 00:44:02 floss /usr/bin/java[71802]: LaunchServices/5123589: Unable to 
lookup coreservices session
 port for session 0x0 uid=502 euid=502

Googling for the errors found some other reports of problems with different 
programs related to lack of permission to access the display. I don't know if 
it's related, but perhaps Taverna's non-GUI mode isn't completely non-GUI? I 
tried relaunching the perl script from a terminal window while connected to the 
Mac GUI, so we'll see if that changes anything.
