Maybe you should check back some discussions on this list; your question may relate to discussions about Taverna moving to Java 6 which supports script languages.

For perl I know there is SOAPlab. I'm not an expert, but it makes it easier to wrap (perl) scripts as Web Services, such that you can use it in Taverna.

Furthermore, I believe Morris Swertz and his group are working on general solutions to use scripts and command line tools in other frameworks including Taverna. Also check out their MolGenis tool.

The real experts may give you more details, but they might all be on holiday ;-)
