Ok, it's something with polish letters in the licensing of the enzyme.xml file. I've removed them and, with your fixes and explicit encoding given in reading the model file, everything runs smoothly. Probably just my bad (slimy Mac OS might have had betrayed me on UTF-8 file encoding). Anyway, if you want to pursue this use
http://bioputer.mimuw.edu.pl/tav4sb/models/enzyme.xml.bkp as a value for modelUrl in the sim_v2.t2flow workflow I've send and on Vista 32bit you may need to set the non-unicode programs encoding to Polish (Programmers). Nota bene: for "Get Web Page from URL" and "Read Text File" w/o encoding set I get the "Invalid byte 2 of 3-byte UTF-8 sequence" and for "Read Text File" with "UTF-8" encoding I get the "Invalid byte 1 of 1-byte UTF-8 sequence". Also, for http://bioputer.mimuw.edu.pl/tav4sb/models/enzyme.xml you will get the former message if you remove the explicit encoding for the processor that read the file.
