I'd have made the change in one installation, then when finished, export the registry settings of the changed installation (HKCU/Software/rit), boot to the other installation, import the registry key and then start the other installation. When you made the change on one TB! installation and then start up the other TB! installation with the old registry settings, confusion likely set in and changes were made to correct the confusion.
