Each folder has a messages.tbi file. This is the index file for each
message base within each folder and not each account.

Oops. I'd not have done it that way. I'd have made the change in one
installation, then when finished, export the registry settings of
the changed installation (HKCU/Software/rit), boot to the other
installation, import the registry key and then start the other
installation.
When you made the change on one TB! installation and then start up
the other TB! installation with the old registry settings, confusion
likely set in and changes were made to correct the confusion.

You've probably lost them. I doubt there's an indexing problem.

Uninstalling and reinstalling will likely not help. I hope you have
a backup. I'd restore one installation to full working order and
then do what I described above, i.e., export the registry settings
and import it for the other installation.
