IME it depends on whether the message list or the account tree has the focus. If the account tree has the focus, the object that you're applying "Mark all as read" to is the folder and I would expect all messages in that folder to be so marked. However, if the focus is on the message list, I expect the current thread to be marked. FWIW, this is the behaviour on my system.
