I tried to empty both the References and the In-Reply-To headers
with the %SetHeader macro, but that didn't work. I'm not sure whether
there's a macro to delete headers.

I see two ways to establish your desired effect.
Select the text of the message you want to reply to
Start a new message and use 'paste as quotation'

Second way would be to install X-ray (a free smtp-proxy) that can
alter/delete headers based on rules
