It happened to me recently. Many messages were not in the message bases although they were displayed as downloaded in the accounts logs. In fact, it came from defective filters. NFS is still very buggy, and it seems that if messages incorrectly trigger several filters, they can just be left in Windows temp directory instead of being moved to their proper place. Just have a look at you windows temp directory. If you see it filled with bat*.tmp files, you found your lost messages! Just rename them to .eml and import them using the Tools/Import messages function.
