AFAIK dupes are identified both message-ID and Date header. Yes, that is the reason why dupes in the Sent folder are not detected. And TB will find dupes only when they are in the same folder, but I guess you know that. For incoming messages, TB has never had problems finding the dupes over here, regardless of whether a duplicate was moved to its current location manually or by a filter.
