The filter in my "Flagged" folder under "properties" is set up as: 'Auto refresh', 'Use fast search' and 'Store between sessions' are all checked. Also, under 'Types', 'Flagged' and 'Not replied' are also checked. The common filter is under 'Replied messages' with 'Condition' 'Actions' Mark the message as unflagged. Share it with your respective Mail folder and, in 'Options' mark as Active.
