Yeah, I agree with FLV or maybe MP4. They seem to be the defacto standards nowadays for web video. Also, besides JW Player there is also this HTML5 Video Player: http://www.projekktor.com/. Not as polished as JW Player, but I've tried it and it works pretty well.
