Is it possible that you are running into an interrupt processing issue?
Is it lots of small packets? Does top show one CPU more heavily loaded
than others? Depending upon your NIC, you could have options for
interrupt coalascing and spreading them around your cores evenly, as
well as configuring the interval at which the NIC buffers packets,
handling interrupts, and passing them up to the host after a defined
interval.
itop may be an option, if you have it or can build it. Else you might be
stuck trying to interpret /proc/interrupts.
