My used solution for (3) is as follows:

I have two TeX directories. The first is the normal MikTeX installation directory "c:\Program Files\MiKTeX 2.8", the second one is my personal "d:\<personal folder structure>\localtexmf". The structure below this second directory is respectively can be the same as in "normal" (TDS-compliant) TeX folders. As example I attached a screenshot of my folder structure ("localtexmf.pdf"). In the second directory I put everything that is not part of MikTeX installation or it's packages, or that is adjusted by myself or someone else (e.g. personal letter styles, MusiXTeX from WIMA, adjusted barcode styles, etc.). In MikTeX's settings dialog (Start -> Programs -> MikTeX 2.8 -> Maintenance -> Settings) on tab "Roots" I've added this localtexmf directory. After refreshing the file name database and updating all format files on "General" tab (maybe the last step isn't necessary) I was able to use all my personally installed TeX packages/files/etc..

So if you use your TeX installation this way you're completely independent of your MikTeX installation path, because during deinstallation of MikTeX your "localtexmf" folder can be skipped (I believe you will be asked whether you want to delete "localtexmf" content too), and in every new MikTeX installation you simply make the same "localtexmf" content available by adding this folder using the setting dialog.

For me this solution works very well, I've updated from MikTeX 2.7 to 2.8 this way without any problems.

The basic question here is how to avoid reinstalling MusiXTeX if you upgrade
your TeX system. Suppose you are using Windoze and MiKTeX 2.8, with TeX root
path is the default c:\Program Files\MiKTeX 2.8 . If you had followed the
default MusiXTeX installation procedure given in mxinsuse.pdf which is
included with musixtex.zip (1.15) in WIMA, your MusiXTeX files would be
somewhere else. Now to upgrade to MiKTeX 2.9, no matter how you replace the
TeX files, MusiXTeX would be intact---still somewhere else---and at most
you'd have update some path variables and (new) TeX config files.

the CTAN, TDS-compliant MusiXTeX version. Then as I understand it the
MusiXTeX files would be intermingled with the TeX files in various
subfolders below the TeX root at c:\Program Files\MiKTeX 2.8 .  Now it seems
there are several options, among them (1) Rename the existing root to MiKTeX
2.9; then perform the default MiKTeX 2.9 installation; or (2) Use the new
default MiKTeX root c:\Program Files\MiKTeX 2.9. Questions:

1. In case (1), will the old MusiXTeX files still be there?
2. In case (2) is there any better choice than to completely redo the entire
MusiXTeX (TDS-compliant) installation process?
3. Is there any better way to upgrade MiKTeX (while keeping the same
MusiXTeX) than either case (1) or case (2)?
