(unless Miktex is a well known exception?) There is always potential for trouble running 32 bit software under 64 bit Windows - when you run a 32 bit program, you are, to a reasonable simplification, running it in a separate copy of Windows (see C:\Windows\SYSWOW64 vs C:\WINDOWS\system32 - though confusingly the former is your 32 bit software and the latter your 64 bit software!) In general, if a 64 bit version of a product is available, you should use it - if you should be breaking that rule, you'll already know why (if you see what I mean!)
