Thanks for your suggestions so far everyone, The picPET would be a great solution if it could run at higher frequencies - but now there's a separate thread about that :)
Magnus - my reference is a Brilliant Telecom (now Juniper Networks TCA series) PTP grandmaster (TCA8000), which does PTP and has E1/T1/BITS/frequency outputs. Internally it uses a Trimble Resolution T board for GPS/PPS. I think it could run Rubidium if I replaced the OCXO with a SpectraTime LPFRS. I'm familiar with Stable32 and I have a basic understanding of frequency stability / phase noise measurement concepts, but for the most part I will be simply looking at realtime phase offset measurement to test filtering and PI servo optimisations.
