The pulse sets the second reference clock in gpsd, which he has no 
trouble with.
The first reference is set by the serial messages.  It is quite normal 
that they are off by 200 ms and jittering.  That is characteristic for 
that method.  In gpsd it is only used to set the clock to the nearest 
second, so it is not important.

When you want to use gpsd and have an internet connection, the ideal 
config is to have the two gpsd clocks and three external references from 
internet.
ntpd will have no problem to choose a correct initial time and will keep 
locking on the pps clock (second clock of gpsd) as long as the GPS 
receiver is locked to the satellites.
