I don't think so, at least not intentionally. I don't run --init at all unless I'm installing a new version. I do upgrade lots of modules but never run --init on them - that would destroy their data. I use a script to do upgrades just to avoid simple mistakes. But now I'm curious, is there anything that might have caused base to re-init? The install is working just fine.
