I tried turning on uisp tracing and simply reading the fuses from the
ATmega128 part and here's what happened:

$ uisp -v=4 -dprog=stk500 -dserial=/dev/ttyS0 -dpart=ATmega128 --rd_fuse
Transmit: { 0 [30]   [20] }
Programmer is not responding.

The uisp version I'm using is:

$ uisp --version
uisp version 20030820tinyos
(C) 1997-1999 Uros Platise, 2000-2003 Marek Michalkiewicz
(c) 2003 Philip Buonadonna, Intel Corporation
(c) 2003           ,        Crossbow Technology

I also tried increasing the timeout value in Serial.h and recompiling
and reinstalling uisp. I've read in some forums that this could be a
solution. However I still get the same "Programmer is not responding"
error.
