Hi, `ncc` and `tos-ident-flags` is installed in /usr/bin by default (not sure whether they put it in the same place for Cygwin or not).
Check where these two programs lie on your system, and make sure that their path are included. Thus, I think if you open cygwin shell, it will run .bashrc in your home directory, instead of /etc/profile.d..So, there's possibility that your tinyos.sh is not executed. If `ncc` and `tos-ident-flags` are within the PATH, try to : `source tinyos.sh` first, before compiling.
