Upgrading will not affect the individual users' tmda-cgi files. So if you have set some of the users to use a different theme before the upgrade, they will still be pointed to the different theme after the upgrade. The thing you should be careful about during an upgrade is if you made changes to the defaults.ini file as this will get overwritten.
