Everything seems to be working fine (now), except that the message stay pending, even after a sender confirmation or after I release the message via TMDA-CGI (0.13).
Do you mean "The file is still in the pending directory" or do you mean "The email still shows up in TMDA-CGI pending list"?
With TMDA 1.0.2, the file is not deleted when the message is released/confirmed, but renamed with a special suffix which means "This message was confirmed" or "This message was deleted".

Normally you should not ever have to delete anything. Everything in the pending queue older than 14 days (configurable) is deleted automatically.
