I think the norm is to:
Create a user that will be used to run tomcat (like "tomcat").
Use chown on the tomcat direcctory (often /usr/local/jakarta-tomcat-xxx).
Create the needed environment variables in the "tomcat" user's .bash_profile script (as mentioned in the other posts).
