I am not aware of situations where the .project file would automagically disappear. You can "restore" them using

File > Import > General > Projects from Folder or Archive

or yes, create a new project and copy/move the files over.

I checked permissions on other projects that are open, copied and edited their .project files, and tried to open the projects but it didn't work.
