According to the hgrc docs 
(file:///C:/Program%20Files/TortoiseHg/Docs/hgrc.5.html if you installed in the 
default location), you should be able to set your HOME environment variable and 
have Mercurial (and TortoiseHg so far as I know) look there instead.
