It's not exactly clear what your problem is, but two items may help:

1) you can hide the repository registry and just ignore it
2) you can configure a more descriptive name for each repository
(Repository Settings -> Web Server -> Name). The registry and other
Workbench parts will show this web name if it has been configured.
