I've read the bug you marked as a duplicate, and it appears to describe
the mouse wheel working in some apps but not in others... I am reporting
that the mouse wheel sometimes operates the window that is not on top,
when windows are overlapped, this appears to be a different symptom....
are you certain that this is actually a duplicate.

Bug description:
  In windowed mode BT mouse scroll wheel does not appear to cope with
  overlapping windows... grab/drag to scroll the window works, but using
  the scroll wheel somtimes scrolls the window that is behind, where two
  windows overlap.
