So last night I wasn't able to reproduce it again but today fresh from a boot, I encountered it again with Ubuntu Silo Installer, WifiTransfer and Talaan. Not sure what's common with them but other core apps doesn't have this problem. The issue persist until you actually resize the app then subsequent opening will have their last window size.
Deleting the said file solved the problem but not until I rebooted. But it seems to me that the issue comes back eventually. Let's see.
