Itunes might have D:\music\xx\xx\xx.mp3. Squeezebox server would find that via the itunes integration. You may have the server pointed to \\MYPC\Music\ and in your case D:\Music and \\MYPC\Music may be the same folder. But the server would find the file named: \\MYPC\Music\music\xx\xx\xx.mp3. It wouldn't know that this is in fact the same file. You may also have the same issue with playlists containing such pointers to "different" files which would then be included in the scan. I would suggest browsing via the web interface to the song in question and see what the file is pointing too in each case.
