Depending on your version of winamp the "standard WINAMP version" may not be up to FLAC standards. See this thread: http://forums.slimdevices.com/showthread.php?t=45998.
Your specific symptoms are different, but given that Winamp has been known to use non-standard FLAC it's at least worth checking out.
