Uninstall iTunes and disable iTunes integration in Squeezebox Server. You don't want it.
You don't need any other software to play FLAC files on the Squeezebox using Squeezebox Server. However, you will find a need from time to time to listen to FLAC files on your PC, just to preview them. Maybe after ripping a CD or after downloading something. You can use a number of programs for this.
