I regularly use cue files with flac, mp4 and m4a files lasting two hours or more and have never had any problem with them. I can't remember back to 7.5.3 though - I'm currently using 7.6.2. I don't understand why they should cause problems with your Touch.
Perhaps you could post one of the offending cue files here, or upload one to a file hosting site. We could them see if there is anything odd about it and I could also try it out on my own system (with one of my own flac files). If you do decide to move to, say, 7.6.2 (the current release) you need to be aware that since 7.6.0 if you browse the folder containing both a cue file and associated music file neither will play (via that route). They play fine via browsing albums, artists, searching, etc so it isn't a big deal. Only cue+music files are affected it isn't a big deal (just irritating).
