I used to patch the "initenv" database back in the 0.9.x days, when it was all contained in a single file, but nowadays with the "plugin architecture" it's scattered across a bunch of files, so it's not so easy.
I created a "wrapper" script for creating new environments, which first calls "trac-admin initenv" and then several other "trac-admin" commands to customize the default database.
