Stupid question: Is transcode multiplexing the output on the fly? Is it outputting an mpg container? I can't verify this in the 6 minutes I have left to play, it should be a big huge red FAQ somewhere on the wiki 1.0.X vs 1.1.X comparison page if it's true ;^)
