I have a similar problem with output from Kaffeine: originally I used
DVB CUT to edit out ads and output it into a format that transcode
liked, then that seemed to go wrong, so I posted to transcode group
and got back advice to try ProjectX, which I did. DVBCUT could edit
frame by frame, ProjectX goes to marker frames.
My DVBCUT started behaving strangely lately, Project X works pretty
good - check out the previous discussions by searching ProjectX and
sort by date...

Yes, they look like transport stream, and tcprobe's output confirm so.

The problem here is that transcode doesn't support mpeg ts streams (I
mean: except from very-basic-almost-nothing stuff like above).
Unfortunately, at given development rate, this will not be fixed
before 1.2.0/1.3.0.
Of course patches and contributions are always welcome and they are
strongly encouraged.
