The Gnome Tweak Tool (apt-get install gnome-tweak-tool) included in the Trisquel 6 repos is different than the Ubuntu 12.04 one as it doesn't bring in unneeded Gnome 3 dependencies like the Ubuntu one. If you change the fonts there, it should be system wide.
