It seems that this is because the program finds the accounts for several
companies and does not know which to pick.

You can use the Children One2Many field to import all the childs of a
tree. Something like:
Name, Children/Name
Test, Child 1
, Child 2
, Child 3
Test2, Child 4
, Child 5
Will create the following tree:
Test:
- Child 1
- Child 2
- Child 3
Test2:
- Child 4
- Child 5
