My theory, and I have no basis for it other than intuition, is that Dave is the kind of guy who gets really attached to doing things a certain way. For example, the original CBS set was pretty similar to the one at 30 Rock, and they've made no real substantive changes to it since Kathleen Ankers died.
That said, he entered from up left at NBC and he feels more comfortable coming in from there on the "new" show. The running is probably just his being late, since they start rolling so soon after he finishes his Q&A. We don't see it every night, so I'd guess it's all about how fast he can get into his jacket.
