There are two options for you correct this problem,

1). Use the Beryl or Compiz manager and adjust the video settings for   
    playing the files.

2). Another option is as illustrated,

    * Goto Vlc --> Settings --> Preferences (CTRL + S)

    * Check the " Advanced options " in the bottom of the window.

    * Then select the Video --> Output modules. Then set
      Video output module --> X11 video output.

This should possibly solve your problem ;)
