This isn't a bug. Ctrl+Alt+f12 is a Gnome hotkey that is the same as Ctrl+Alt+f1 through f12. You can stop the beagled and not have anything beagle running and it will still kick out of xwindows just like if you were to press Ctrl+Alt+F12.
