This is still a problem in hardy if you didn't create your arrays using UUIDs. The underlying issue is that the USB mass storage support in the kernel is loaded too early, which causes the raid auto-setup to pick up the wrong drive -- in my case the USB drive should be /dev/sde but it gets detected as sdb or sdc and that causes the MD to fail to assemble.
