This happens for me, too: on a brand new installation of Intrepid (not
an upgrade from hardy, or over a previous install). I've applied all
pending package updates. The account I'm using has no individual emacs
config files, and there is no local site config yet.

After reading the above comment about the strace indicating that emacs
was running OK, I tried switching off compiz (ie, switching to "none" in
the "Visual effects" tab of the appearance preferences). Suddenly all my
latent emacs sessions became visible. And I can start new emacs sessions
in this state.

Switching compiz back on again does not hide any of the emacs sessions
currently running; however, new sessions are not visible until compiz is
switched off again.

So, perhaps this is related to the video drivers in use. According to lspci 
this machine has:
  Intel Corporation Mobile 4 Series Chipset Integrated Graphics Controller (rev 
07)

glxinfo says:
  OpenGL renderer string: Mesa DRI Mobile IntelĀ® GM45 Express Chipset 20061102
