To help you try. This is how mine is set-up.
The folder where gPodder download and stores the podcast is different from my 
music library.
Rhythmbox is set as the default for audio files.
Rhythmbox doesn't scan the podcast directory on startup looking for files.
Double click the file you want to play in gPodder and hit play.
This should automatically open rhythmbox and play the file.

It only seem to occur on files that haven't been previously played in
rhythmbox and therefore not already in the library. If it's been
previously played it has no problem.

After trying different things. It seems that the first time you open a
file with gPodder and hit play it's only putting the file into the music
library for rhythmbox.
