A few more things:

Test 1.
could you also please attach wpa_supplicant.log for both test cases (manual + 
NM). Since there are no timestamps in the log its more or less crucial that I 
get the connect attempt only, so run a tail -f -n0 while reproducing.

Test 2.
please look in the syslog when trying NM. you should see something like:

'proto' value 'WPA RSN'

'pairwise' value 'TKIP CCMP' 
Oct 15 05:45:52 HP-Intrepid-beta-x86 NetworkManager: <info>  Config: added 
'group' value 'WEP40 WEP104 TKIP CCMP' 

Those keys (ssid, ...) and values (dlink-a, ...) match what you can put
in your wpasupplicant.conf. Please test manual connect with the same
config values that NM uses (syslog). How long does that attempt take?
