You are correct manzur, keep aligned should keep the icons aligned.
Thank you for your bug report.

** Changed in: nautilus (Ubuntu)
Sourcepackagename: None => nautilus
       Status: Invalid => Confirmed

** Summary changed:

- desktop icons over other icons
+ Keep Aligned right click menu option should not allow desktop icon overlap

** Description changed:

- i mean this is some how cool because you can save space, we should keep
- it, but this should be change cause sometimes it bothers me, we should
- get an option in desktop right click menu, that fix this, so people that
- don't like icons over other ones, don't see this! jajaja, thanks and god
- bless you!
+ After checking the keep aligned setting on the desktop, dragging icons
+ should not allow overlap. Instead, dragging icons should rearrange them
+ into neat columns. This behavior is confirmed on Ubuntu 8.10.
