I can confirm this bug with my Ati Radeon 9250 PCI GPU. FYI: I've set up my dual monitor configuration via System > Preferences > Screen resolution.
I didn't have this problem with Ubuntu 8.04 (it is still the same hardware). But in that time I set up my dual monitor configuration with the command "xrandr --output VGA-0 --left-of DVI-0".
