The answer is yes. This issue is program specific. Disabling
compiz(which I did) does not effect the full-screen program, as it
attempts to directly modify monitor parameters. Also, as for the example
program, I was able to check some sites and get a fretsonfire.ini file
with a [video] section and place the file in
terlmann/.fretsonfire/fretsonfire.ini   . With full-screen disabled ,
the program works fine. This problem effected multiple programs though.
