This is likely due to the migration script from 0.5 to 0.6 but debian
says it's fixed in 0.7.2-4 in http://bugs.debian.org/cgi-
bin/bugreport.cgi?bug=497420

Could you please attach the file /etc/cherokee/pre-0.6/0.6_migration.log ?
Could you please provide the output of the command 
find /etc/cherokee -ls
