Edbuntu, Unfortunately, /var/run/grub is cleared on each reboot. This is normally exactly what we want - it just makes it more difficult to debug when there are problems with merging. :(
The one thing I note from your menu.lst.bak is that the UUID value in your boot stanzas, and the UUID value from the "kopt" magic variable, differ. This explains why a merge was needed, and also explains (in theory) why a merge would fail. That bears some more investigation, as we might be able to improve the merge handling for this specific, common case. I'm not marking this bug as confirmed though, because you don't appear to be the original reporter of this bug.
