I see the same symptom on my x86_64 systems. Hardy was not lightning fast, but workable. After upgrading to Intrepid however things have become unworkable. E.g. Nautilus (List View 50%) takes 35 seconds to open /usr/lib, from there 17 seconds to open vmware, and from there 50 seconds to go up to /usr/lib again. This is reproducible on an nvidia as well as on an ICH9 based system.
