Sorry to add another comment before I received your response, but I think I've found both your problem and a solution.
If the your mouse flickers when scrolling even when you don't use the mouse wheel, you're probably using an application that tries to set its own cursor -- for example firefox. Every time I adjust my firefox window, it resets the cursor (making it visible), then unclutter hides the cursor again. Ideally, firefox would only reset the mouse cursor if the mouse cursor needed updating, but the design of the X Windows System doesn't make that easy, so I doubt they'll ever impliment that on Linux. However, unclutter has a workaround that impliments your Option A above: the -reset switch. Can you please try using it, and if it fixes your problem, please close this bug.
